The Teenage Mutant Ninja Turtles pursue the evil cyborg genius Dr. WhereWhen through a time portal...and emerge in feudal Japan! There, they encounter Usagi Yojimbo, 20 years into the samurai's future but decades after the arrival of Dr. WhereWhen... who has already carved himself a fiefdom using mechanized clockwork samurai robots... with the intention of conquering both the past and current timelines!

Synopsis[]
Lord Noriyuki leads his forces on a final campaign to end Lord Hikiji's reign. They set up camp outside of a village, and the villagers approach Miyamoto Usagi and guilt him into killing a kappa that had been drowning villagers. While Noriyuki, Tomoe Ame, Murakami Gennosuke, Jotaro, and Yamamoto Yukichi made plans for their next steps, Usagi asks for permission to take time from his duties to help the villagers. Noriyuki angrily insists that they cannot take the valuable time to waste on side-quests. Usagi convinces him that since they are staying the night, he might as well use that time to accomplish the task; Noriyuki gives him until sundown to kill the kappa. Tomoe, Jotaro, and Yukichi agree to accompany him, while Gennosuke goes off with his wife Kitsune and her friend Chizu. Meanwhile, Ame's husband, Kubo, leads the decoy forces to distract Hikiji's forces, and a villager, Hiro, agrees to guide the kappa-slaying party.
The party reaches the stretch of river where the kappa has been seen, and says that it inhabits this area and about two ri (about 8 kilometers) in either direction. Ame says that it'd be tough to find the kappa before nightfall, and so Usagi sends his son and cousin downstream with Hiro, while he and Ame go upstream. Along the way, Usagi tries to talk to Ame about a potential of them having a relationship had she not married Kubo. Ame tells him it's too painful to discuss, and her marriage was only a political move, and she envies the happiness Gennosuke and Kitsune have. As they continue in awkward silence, they eventually encounter the kappa, and after a brief fight, they both swing and decapitate it. They head off to find the others to tell them of their accomplished mission.
Downriver, Hiro, Jotaro, and Yukichi reach the end of the two ri area and realize that the kappa must be upstream. Jotaro and Yukichi complain about not being the ones to kill the kappa, when suddenly they see a flash of light and a surprising encounter....
New York City, present day. The Ninja Turtles sneak into a warehouse, where they see Dr. WhereWhen, a robotic time-travelling scientist who seeks to become a dictator by conquering the past, working on his experimentation. The Turtles crash through the skylight, and WhereWhen sics his robot henchmen on them. The Turtles easily trash the robots, and WhereWhen believes he needs to go back further into to the past to achieve his goals. He puts in the coordinates for where and when he wants to go into his time chamber, but Raphael pins it closed by throwing his sai. Unfortunately, WhereWhen has a backup on his wrist, and disappears into the past. Michelangelo is fine to let him go, but Leonardo insists they should chase after him since he plans on altering history. Since the coordinates are already placed into the chamber, Donatello quickly figures out how to work it and unpins Raph's sai. The Turtles prepare to travel back, but Mike sees flashes of light and something that startles him before they leave.
The disoriented Turtles are suddenly in a forest, and are face-to-face with Hiro, Jotaro, and Yukichi, with Jotaro pointing a sword at them and declaring them to be kappa....
