Baxter comes back online after his battle on the rooftop with the Turtles. Startled, he sees his right arm re-growing, and deduces that his body's repair system has developed its own path, letting it do things he never programmed it to.
At the Jones apartment, the phone rings and Casey picks it up. It's Nobody on the other end of the line; he had looked into all police files and can find nothing about the whereabouts of Raphael, who went missing after the rooftop fight. He's begun investigating into a potential cover-up. Casey and the other Turtles go to find the "robot" (Baxter) for answers.
As soon as they leave the apartment, federal agents break in and begin tossing the place for evidence. Louis Braunze hears the commotion from his apartment downstairs, and checks out the source. As the feds go draw guns on him, he beats them up. After beating them, he picks up one (William) and coerces them to tell him who sent them with his psychic powers.
In the sewer, the remaining Turtles and Casey come across the cyborg Baxter. He attacks them and they flee, but he corners them holding a live wire he's pulled out of the masonry. He drops the wire, as the Turtles and Casey are standing in water, but Leo throws a katana, pinning the cable to the wall and conducting the electricity from the wire to blast Baxter, blowing up his body, and presumably killing Baxter instantly.
They find Stockman's glasses, and with that and the "robot's" emotional responses, Donatello theorizes that somehow, Baxter was the robot. Unfortunately, there is no trace of Baxter inside and no memory components left after the explosion. leaving them without a trail to find Raph.

- Despite seemingly being finally killed/destroyed here, Baxter was actually kept alive by Donatello, hung up in a secret chamber in the sewers as seen in Vol. 4 #9, as well as Donatello: The Brain Thief.
