The Batcave is overrun with Turtles-and its landlord is not at all pleased about it. But Batman’s going to have to put aside his animosity toward his uninvited guests because he’s about to have his first run-in with their deadliest enemy, Shredder! Meanwhile, the Turtles must face up to the grim possibility that they might never get back to their world.

Summary[]
The The Penguin tells Shredder that it's time for him to go home, and that they've tapped into enough power to activate the dimensional portal. Shredder reveals that he plans to rule Gotham as well as New York - he plans to keep using the portal to return there and take over the city. When Penguin protests, Shredder threatens him into silence, planning to turn his casino into a fortress.
An exhausted, ragged Dr. Khan is desperately trying to dissuade the Foot from opening the portal, saying that Gotham might collapse into it. Batman interrupts, sending him to a boat waiting down the corridor. Shredder is just about to open the portal when the Turtles attack with Batman, now working together rather than against each other.
Two hours before, Bruce Wayne was searching through the city's mapping system in hopes of finding the mysterious mutants. He has learned of the dead mercenaries that the Penguin had hired, and is noticing power being funneled towards the Penguin's lounge. Just then, Alfred detects someone down in the Batcave...
... where Michelangelo is riding the T-rex that Batman keeps down there. Donatello is proclaiming that he's in love with Batman's tech, while Raphael complains that they're in the lair of a "crazy person." Batman comes up behind them and knocks Raphael across the cave, then demands answers. But before the encounter can escalate, Splinter shocks him by revealing that he knows Batman's other identity.
The old rat introduces them to Batman, before explaining about Shredder and Krang and how Krang teleported them to another dimension so they wouldn't win against him. Alfred interrupts by setting off the cave's full defenses and coming in with a gun, but Batman tells him to stand down. He tells the Turtles that they should be ready to go home that very night, because Shredder's machine is almost ready to go.
In the present, the Turtles and Batman fight towards Shredder, but are shocked when, rather than risk the Turtles making it home, Shredder blows up the portal. Even worse, Dr. Khan is instantly killed by a sub-dermal bomb. Enraged, Raphael charges at Shredder and receives a life-threatening slash on the shoulder. Shredder escapes in a helicopter as the Turtles start caring for Raphael, and Michelangelo begins to freak out over the possibility that they are going to die.
On the helicopter, Shredder voices his intent to build a new empire in Gotham, since he now can't return to his home dimension. But he discovers that the chopper is now in the hands of "your new partner," Ra's al Ghul.
