The crossover event of the year comes to its thrilling conclusion. The Turtles have one last, desperate shot at going home. But will they take it, knowing what nefarious plans Shredder has for Gotham City? It’s full-on ninja warfare as our heroes go up against the combined forces of the Foot Clan and the League of Assassins.

Batman and Robin are attacked by Bane, who has been mutated into an elephant. Batman manages to free them, but is attacked by Harley Quinn (a hyena), Poison Ivy (a mantis), and Mr. Freeze (a polar bear). Back in the Batcave, Alfred and the Turtles realize that Batman is in serious trouble. Leonardo tries to convince the others that he's fine, but Casey insists that they have to leave now or they may not get another chance. And if they don't leave, the Turtles will die. Raphael insists that they have to help Batman, but it now comes down to a choice: help Batman and die, or leave him and live.

Batman is stuck in a mound of ice and surrounded by enemies, including Ra's al Ghul. He tries to tell Shredder that Ra's is planning a double-cross, but the two ninja overlords are planning to collaborate on raining terror all over the world, especially with mutagen under their control. As for Batman, he's being left to the ministrations of the Joker, now mutated into a cobra.

Just then Raphael sweeps in and kicks Shredder down, along with the other Turtles. Donatello frees him from the ice and reveals that he has perfected Batman's armored suit, the Intimidator. While Batman goes up against Shredder, Ra's al Ghul is attacked by all four Turtles. The heroes defeat their enemies, and Splinter finally knocks out Shredder. As for Ra's's men outside, Robin has already disarmed them and tipped off the GCPD.

Shredder is left unconscious on the floor while Ra's escapes. Just as the Turtles are wondering what they're going to do about getting home, a portal opens and Casey and April emerge. It turns out Harold Lillja managed to pinpoint the frequency of this universe, thanks to a large amount of active mutagen. They have twenty minutes to throw Shredder through the portal and get home.

They say their farewells, and Raphael unties his mask and gives it to Batman before leaving.

Hours later, Gordon tells them that the mutated people in Arkham are going to turn back to normal in another week. Robin remembers that it's now the anniversary of Bruce's parents' deaths, and Batman says that he'd like him to stay around. They decide to check the schematics of the Intimidator and fix its flaws together.
