Synopsis[]
Raphael has been imprisoned in San Quentin State Prison, the reason for his presence is not known to the other inmates or the guards. As the only mutant there, he is a point of interest to most, with some taking bets on the reason he's there, and some intending to shiv him to prove their status.
One night, Raph hears three inmates who are in for aggravated assault tunnel into the sewer. He beats them into unconsciousness and leaves them, having a flashback to his brothers after one of the prisoners says it smells like freedom, thinking to himself that as a sewer, it doesn't smell like freedom, just a "buncha crap" best left behind.
The next day, Warden Starnes approaches Raph in the yard, telling him that they found the three prisoners in the tunnel. The warden knows Raph was the one who took them out and asks why he did that instead of telling him that they were escaping. Raph replies that there's not much fun in that, and the warden reminds him why he's there - some unspecified trouble befell Raph on the outside, and the warden has him in as his "man" on the inside to rein in the corruption in the prison, as exchange for pulling strings to absolve his trouble once he's completed his task to the warden's satisfaction. Starnes is the only person who knows why Raph is actually there. He tells Raph to keep an eye on three especially troublesome prisoners who are currently incoming.
That night, Raph suddenly sees one of the guards dead in a pool of blood outside his cell. He didn't see or hear anything, and his wounds look too neat to have been a shiv. Raph also notes that this guard was one he knew to be corrupt. Raph realizes just what he's dealing with and sneaks out into the yard. There, he faces three ninja - which he recognizes as the three troublesome prisoners Starnes told him about earlier. Furthermore, by fighting them, he notices that their fighting style is explicitly that of the Foot Clan, and wonders why they're there since Karai is leading the Foot in a different path these days.
After knocking out one of the ninja, Raph suddenly realizes they're not there for him. He hurries to the warden's office, where he finds him dead at his desk, with two sai embedded in his chest. Worse yet, his safe has been broken into, and the evidence of Raph's reason for being there has been stolen. There is now no way to prove Raph's deal with Starnes with him dead and the paperwork gone, and Raph has been set up for the murder, to boot. Just then, security storms into the office and surround him, taking him back in under gunpoint.
Later Raph escapes through the tunnel that the inmates had dug, heading to find his brothers, as he knows if the Foot had come to frame him, then they're in trouble too.
In New York City, two cops have Manhattan district attorney candidate Carmichael in cuffs and march him along a bridge. He yells about having their badges thrown into the East River, when suddenly he is stopped by his political opponent, Hieronymus Hale. Hale informs him that those officers are on his payroll, and talks about Carmichael being caught with drugs, celebrating his presumptive win. Carmichael protests that he has no idea what Hale is talking about, but then Hale stops him and says that after his arrest, Carmichael couldn't live with the shame. His captors throw Carmichael off the bridge to his death, then Hale tells his officers to tell Karai that he just got a "bump" in the polls and the next day's election is as good as his.
