Super Turtles 2: Micro-Turtles no Bōken (スーパータートルズ 2: マイクロタートルの冒険 - Super Turtles 2: Adventures of Micro-Turtles) is the second of three volumes in Dengeki's Super Turtles series, it utilizes characters and designs reminiscent of Super Turtles Dai Pinchi! Saint Tojo! in an original adventure not adapted in animation.

The Turtles, Splinter, and April are spending some time on the beach. The Turtles, understandably, want to use this time to relax and have fun, but Splinter is angry that they aren't training there instead. April approaches and tells Splinter to go easy on them, and he then berates his sons for going gaga over April's swimsuit. Walking off in disgust, Splinter muses about his traditional Japanese spirit and sees a unique bottle floating in the water. He picks it up and opens it, but finds it to be empty. He thinks perhaps he'll use it as a flower vase, but unfortunately, it's not really empty, and a tiny virus jumps out and into his mouth. April finds Splinter collapsed on the ground and calls the Turtles over for help. Meanwhile, Bebop and Rocksteady hide behind a tree and congratulate themselves on planting the bottle.

Back at the lair, the Turtles and April scramble to figure out what's wrong with Splinter and care for him. Donatello determines after a body scan that there's a small, bug-like creature in his heart. Kris Mu appears and says that a potential solution would involve overclocking the MutaStones of Courage, but the situation is dire enough to where that may be their only option.

In the Technodrome, Krang and Shredder watch the unconscious Splinter (from back on the beach) on their big screen and laugh at his ailment. Bebop and Rocksteady return from their deed and ask why Krang wanted them to throw an empty bottle in the water. Krang says it wasn't empty, but instead harbored the Nanovampire.

Meanwhile, Kris Mu is also explaining to the Turtles and April about the Nanovampire, a virus from Dimension X, telling them that five hours after being infected, the victim will turn to stone. She elaborates that they need to use the MutaStones to Micro mutate, which would shrink them down and allow them to locate the Nanovampire. However, if they Super mutate, that will counteract the Micro mutation within three minutes, and after that, they'll return to full size no matter where they are. Don warns that a living body such as Splinter's is a complex micro-organism and they'd have no time to lose getting lost in there.

The Turtles shrink down and land on Splinter's face, and have to battle a flea (which is now kaiju-sized compared to them) before entering Splinter's mouth. At this time, Krang and Shredder are still watching this (somehow) and Shredder is angered that the Turtles are taking steps to save their father. Shredder reasons that he will be able to Micro Mutate, too, but Krang tells him he can use his Mini Mini Micro device to downsize him without the three-minute time limit, and also allowing them to Super mutate without restriction. Krang zaps Shredder and the two mutant goons with the device.

April leaves to get fresh ice, reassuring Kris Mu that everything will be okay. Just as she leaves, a Foot Soldier sneaks around the corner with Shredder, Bebop, and Rocksteady in a vial. Kris Mu attempts to stop the Soldier, but fails, and he dumps the Foot trio into Splinter's mouth. Kris Mu worries about the Turtles having the added threat of the Foot to deal with.

At this point, the Turtles are trudging along, but realize they're in Splinter's stomach when they find a grain of rice. They high-tail it out before they can be dissolved by his stomach acid.

April returns with more ice and comforts Kris Mu that it wasn't her fault the Foot got inside. She reassures her that the Turtles are good in a crisis and believes they can accomplish pretty much everything, but then they spot that Splinter's foot is turning to stone....

Back inside Splinter, the Turtles have finally made it to his circulatory system and are on his way to the heart. April and Kris also at this point, observe that his hand is turning to stone also.

Mike suddenly feels something touch his butt, and blames Raph for it. As the two argue about what happened, they realized it was Splinter's white blood cells, which have now surrounded the Turtles. They fail to fight them off, and get squished by them into a pile. Raph spots the bento pizza that Mike had brought with them, and insists he gives it to him. Mike protests but Raph gets it anyway, and throws it, causing the white blood cells to chase after it. Splinter's fever continues to raise.

The Turtles finally make it to the heart and spot the Nanovampire sucking on the heart internally. Just as they do, though, Shredder, Bebop, and Rocksteady also arrive. The Foot Super Mutate, and the Turtles debate on whether they should or not, since they'll be restricted by the three-minute time limit. Shredder suddenly cuts their hesitation by driving his claw into Raphael, and Bebop and Rocksteady easily take out Don and Leo, leaving Mike alone. Back outside of Splinter, April and Kris worry that Splinter is almost completely stone now.

With the Turtles trounced, the Nanovampire declares that it'll finish them off. Shredder yells at it, telling him to keep his mind on his own task. Just as he's about to deliver the final blow, the Foot's Super Mutation runs out. With the Turtles beaten so badly, though, Shredder is confident that even base Bebop and Rocksteady can beat them. As they rush to attack, the Turtles decide that they need to take the risk and Super Mutate, themselves. Rocksteady hypocritically cries that it's not fair that they're fighting while Super Mutated if they can't be. The Turtles make short work of all three of the Foot Clan and jettison them out of the heart, and Don fries the Nanovampire. The countdown is on, but they make use of a rocket weapon and escape Splinter just in time for him to sneeze them out. Splinter is now recovered and just feels like he's had a refreshing nap.

The Turtles, April, Kris, and Splinter head back to the beach, with the Turtles playing around again. Splinter realizes that their goofy exterior just masks their true heroic nature, and also that it's not bad to relax every so often. He says that includes himself, and he whips off his robe to reveal a fundoshi. April berates him as a pervert for some reason and smacks him to the ground.

Back in Dimension X, Krang asks the trio how they escaped. Shredder says he doesn't want to talk about it, but Bebop admits they were pooped out.
