Michelangelo, also known by the nickname The Holy Chalupa, is one of the protagonists who appeared in the episodes "The Impossible Desert" and "Carmageddon!" of the alternate Mutant Apocalypse timeline. He is a hermit who lives in an abandoned pizza restaurant in the middle of an apocalyptic desert. Mikey survived the desert wasteland along with Ice Cream Kitty and Chompy.

Mira speaks of The Holy Chalupa at the end of the first episode of the Mutant Apocalypse trilogy of episodes. She describes him as a wise sage that can read the map to Paradise that is tattooed on her arm. Donnie immediately thinks that The Holy Chalupa must be Mikey, considering it's one of his catchphrases and Mikey becoming a weird desert hermit is totally in-character for him. When a grown Chompy almost devours and kills Raphael and Donatello, Mikey stops Chompy, recognizing his brothers and taking them to his home. He lives in a desert in Papa Antonio's Pizza, a Mexican version of Antonio's Pizza. Their relief is quickly interrupted, Mira and Raphael getting captured while Donatello and Michelangelo are seemingly blown up. They survived, though, and helped free Mira and Raphael as well as in their final battle against Maximus Kong. Finally, Michelangelo leads the way to Paradise.
