Aboard the Ulixes, Donatello is fussing at Michelangelo to get up because the Professor wants them to come look at what could be an incredible scientific breakthrough. Mikey doesn’t want to go because he’s already done a science thing today. Don tells him that the tomato sauce can and pizza box toy he created is not science. He drags Mikey away, though the younger Turtle calls for his ‘Pizzatron’ to do something, but of course it doesn’t.
They finally reach Fugitoid’s lab, where everyone else is waiting. He presents to them a large device he calls the interstitial matter expansion and contraction particle reconfiguration utility device. Mikey tells him that’s a terrible name and Don asks the Fugitoid to show them all what it does. Fugitoid places a pepperoni pizza under the machine and activates it. He then displays the pizza, which has become palm sized and awaits his audiences admiration. Instead, Mikey freaks and calls it the worse invention ever, asking if the pizza can be changed back.
The Fugitoid says of course. The machine can shrink and enlarge anything, which could reduce their waste by shrinking it, or enlarge food supplies when provisions are low. Suddenly an alarm goes off, the lights flash red, and the computer screen indicates there is an intruder. April and Casey run in to tell them the intruders are the Neutrinos. They are very small – smaller than last time per Donnie - and are slipping through the air shafts.
After stomping all the ones one the floor, the Turtles think they’ve averted trouble, until the Fugitoid says that it was a distraction. Some Neutrinos have gained access to the Fugitoid’s internal systems. He abruptly falls over and lays absolutely still.
Casey asks if they can’t just open him up and pull out the Neutrinos. Don explains that there’s only so much he knows how to do and is afraid if they pull him apart he doesn’t know if he can put him back together again. Leonardo then says if they can’t get the Neutrinos out of the Fugitoid, they will have to go in. He raises the laser and Raphael says there’s no way he’s letting them use that thing on him, but it’s too late because Don has already pressed the button.
The machine fires and the Turtles immediately shrink. Raph informs Donnie he’ll never forgive him, but Mikey says it’ll be fun. Once they are inside the Fugitoid, Raph states that he finds it weird and hates the plan. Don is not a fan either, but they haven’t a choice because he’s afraid of the damage the Neutrinos could do in there. The Fugitoid speaks to them, saying he hasn’t much time because the Neutrinos are trying to take over his systems and trying to gain access to scientific secrets.
Leo asks if he knows where they are or how many of them there are. The Fugitoid says it’s hard to tell because his sensors aren’t in great shape, but he thinks four of them made it inside. They are working their way up to his head, taking a system at a time. He says he can’t do much except possibly turn on the lights. The lights come up and the Turtles find themselves surrounded by many Neutrinos. Raph tells the Professor he may have miscounted, but the only response is a recitation on the recipe for ‘Cherries Jubilee’. The Turtles realize they can’t count on the Professor from now on and Don informs them that the Neutrinos are replicating themselves. There is a conveyor belt holding Neutrino parts nearby, which Don says belong to Fugitoid. Using his own parts keeps the Fugitoid offline and additional Neutrinos help them fight intruders. It’s kind of like a virus. Mikey quips that the new ones are “NEW-trinos”.
Leo says they have to take out the factory. Raph leaps into the air and blasts the conveyor with his laser gun, breaking it. He is about to fire again but Don catches his arm with his staff to stop him. Don says if they do too much damage to these systems he may not be able to put the professor back together. Mikey tries to argue that he built his Pizzatron with no problems, but something he says makes Don think of bugs and he calls Mikey a genius. The Neutrinos are behaving like a virus, so they have to restart the Fugitoid to fight the infection.
Raphael asks how they do that and Don says his guess is the Professor’s brain – which is on the other side of a couple of dozen Neutrinos. Don tells his brothers to hold them back because he’s going in. He leaps over some Neutrinos, blasts some others and makes it to the door, only to find Mikey already there and waiting.
Don tells Mikey he doesn’t need his help, but Mikey ignores him. They both hear the Fugitoid’s voice, which means they are getting closer to his brain. Leo calls out for them to do whatever they’re doing faster. The reach Fugitoid’s brain and see two Neutrinos have attached tubes to his circuitry and are pulling out information. After instructing Mikey to use hand-to-hand fighting only, Don tries to yank out one of the tubes, but it won’t budge.
Calling himself the robot engineer, Mikey takes the arm of the Neutrino he’s knocked down and plugs it into the Fugitoid’s brain platform. Don is flabbergasted that it worked and asks how Mikey knew the Neutrino was made of conductive material. Mikey had no clue as he operated from instinct and Don plugs in the arm of the other Neutrino.
Meanwhile, Raph and Leo are shell-to-shell, surrounded by Neutrinos when they suddenly turn on each other and fire their weapons. The Fugitoid, sounding like himself again, tells them that utilizing circuitry from a host means that when that host regains control, those very circuits can become his weapons. Raph is more than happy to leave the Fugitoid’s body.
Later, the Turtles are back to their normal size and other than a minor glitch, the Fugitoid is himself again. Don says they will need to take some time to finish his repairs. Mikey tells them to take the day off because he can handle the next one. He activates the reconfiguration device and Raph shouts, wanting to know what Mikey has done. Raph is now so small he barely reaches Mikey’s ankles and yells that he’s going to kick Mikey’s butt if he doesn’t fix him. Mikey counters by saying that Raph has to reach his butt first.
