Plot[]
While surveying the military base where the Flux Transformer - which can warp time and space - is being housed, the Ninja Turtles ponder what Titanus would want with it.
Suddenly, they notice assorted military personnel loading it onto a truck and leaving the base. The Turtles need to know where it is going in order to prevent Titanus from getting his hands on it, so April O'Neil elects to follow it while the Turtles opt to rid the streets of H.A.V.O.C. mutants. At H.A.V.O.C.'s base, Titanus is told that the Flux Transformer has been moved, but he expected that it would happen. He says that the transformer puts out a energy field and that a company specializing in sensor equipment has the right parts. April follows the truck until they load the transformer onto a train where she continues to stay with it.
In the city, Amok, Overdrive, and Seizure searches for the company until they been confronted by the Turtles. That is until Krakus, a futuristic cop with a jetpack, arrives and, thinking that the Turtles are in league with Titanus, shakes them down for information. Leonardo picks up part of a missile shell that reads Metroplex Police Dept. They had no idea where Metroplex is or how an officer can pack such weaponry.
Meanwhile, April continues to track the Flux Transformer onto a train, and then in the "middle of nowhere," it is air-lifted onto a helicopter and she is unable to follow it.
After April contacts them with the bad news, the Turtles decide to break into the Government Computer Center and access the files pertaining to the Flux Transmitter in hopes of learning where it has been taken. Unfortunately, they set off the alarms and before they can make good their escape, Krakus reappears and attempts to arrest them. The Turtles get the upper hand and force Krakus to explain to them who he is.
It turns out that Krakus is from the future in the year 2066, and he is pursuing Titanus who is also from the future. He explains that he is the most wanted criminal of that time where he almost took over the world with his mutant army. Genetic engineering was outlawed, so that all mutants were arrested on sight, but Titanus escaped into a time machine, so he can recreate his future here in the Turtles' present.
Suddenly, April arrives with her mini-cam and video tapes the battle between Krakus and the Turtles - until Krakus, who is stunned to meet her, reveals that in the future she is quite famous. In fact, she will save his father's life when he is young boy 20 years from now, and if it wasn't for her, he would not be alive. After convincing Krakus that the Turtles are the good guys, Krakus apologizes and together they go after Titanus, with Krakus keeping a protective eye on April.
Back at H.A.V.O.C. Headquarters, Titanus learns the location of the Flux Transformer and sends a squad of mutants to retrieve it, but panics when he learns that Krakus is here in the present. So Titanus dispatches another squad of mutants to take care of the "TimeCop."
At the Turtles lair, they learn the Flux Transformer is being relocated to a remote island base only accessible by air, and they set out for that place. Meanwhile, Krakus is about to reveal how April became famous, but is attacked by Raptor. Before he can return fire, Overdrive seizes his blaster, Demonicus blasts Krakus into the wall, destroying his armor, and Raptor grabs his helmet. April is captured by the mutants, and Krakus is left for dead.
The H.A.V.O.C. mutants use jetpacks to get onto the island, dragging the Turtles along and dropping them into the river from a great height. They successfully steal the Flux Transformer, while the turtles are nearly killed by going over the nearby waterfall.
Driving back to the city, they find Krakus trapped under debris; he confirms that his gear and time-travel device have all been destroyed by the mutants. The five go to H.A.V.O.C.'s headquarters and find it abandoned, except for a prerecorded message from Titanus revealing his evil plan. Also, April is to be killed at a nearby steel mill, for some reason.
Out of desperation to save April, Krakus orders the Turtles to mutate him. He's transformed into a vast troll-like creature, powerful enough to not be affected by the powers of the H.A.V.O.C. mutants or even molten steel. He successfully rescues April.
Meanwhile, the Turtles arrive just as Titanus opens a time gate to the future and summons his mutant army. The Turtles are unable to stop the onslaught, but Krakus arrives to help them. Donatello successfully takes control of the Flux Transformer, but Krakus' time-critical mutation undoes itself just as he's about to fling Titanus through the time gate. Leonardo uses a forklift to throw Titanus into the gate, and the bloated tyrant finds himself trapped in a prehistoric age.
With the time machine Krakus can return to future. He thanks the Turtles and April for all that happened and let April know that she will find out how become famous in time, then enters the gate. Though the Turtles saved the city, April reminds them that H.A.V.O.C. mutants are still on the loose, but they are sure that the Ninja Turtles will be ready for them.

Notes and errors[]
- After Krakus apologizes for attacking the Turtles, Leonardo's katana vanishes from his hand when he tells Krakus to keep an eye out for Havoc mutants.
- When Titanus' mutants flip over the Turtle Van, the lettering on the front of the van is green instead of white.
