- Though not directly referenced by name, the Manhattan neighborhood of Alphabet City appears frequently in the IDW continuity, as it is where the church is located, in the bunker directly beneath which is the Turtles' second lair. To those familiar with New York City geography, the lair's location in Alphabet City can be inferred from its position on the Zones of Criminal Control maps published during the City at War story arc.
- Later, all of Alphabet City (including the land around the church) and some other entire nearby neighborhoods on the East Side (like the East Village) became part of the newly-designated and quarantined Mutant Town, where the victims of Old Hob's mutagen bomb and all other mutants apprehended by the Earth Protection Force are forced to live indefinitely.
