Maybe she didn't like the idea of being a bounty hunter like Tiger Claw does and wanted out.
So the Shredder and his goons have re-captured Karai and the Turtles will no doubt try to save her.
I quite liked the fact that Irma turned, it sort of added a dark sense of scarishness creepy-ish, but not scary scary. Kinda like a shock. They can't bring Irma back anyway: 1: It was Kraang Sub-Prime all along, she never existed. 2: April wouldn't trust her again, or at least whenever she saw her, it would remind her of the tragedity.
What about Rook of the Utrom High Council?
She might try to go after the Shredder alone without realizing that he's a mutant now.
This will cause the Turtles, Casey, Karai, Shinigami, and even Splinter to come and rescue her.
Ok Karai is losing her mind. She needs to stop focusing on revenge and start living the happy life with her family that loves her and wants her back. Yeah I get the whole "forge my own path" but that shouldn't include throwing your life away for revenge!
Karai losing her mind might be an after effect of the brain worm she spat out. As for her wanting revenge on the Shredder is justified in her thoughts. She lived her whole life being lied to about Splinter killing her mother. When she found out the truth, her hatred for Splinter died and her hatred for Shredder began.

I'm quite sure I'm not the only one who got that impression, as anyone who paid attention to the new intro would notice that Michelangelo was seen knocking out two old school Hamato Clan ninjas. The red garb and Hamato Clan symbol (which isn't shown at this particular angle) kind of gives that away. I thought the photos I posted earlier in the thread were quite clear on that.

Keep in mind that this is a remake of the scene in the season 1 intro where Mikey is seen taking out two Kraangdroids instead, implying that the Hamato Clan will soon be a recurring enemy, just as the Kraang were in season 1. Plus why would Mikey be seen knocking out two of his allies in the intro. That would make no sense.
Unless it turns out that Shinigami was an enemy all along and she's using her hypno stone to control the Hamato ninjas.
The ninjas look exactly like the Hamato clan ninjas from Tale of the Yokai
Well, a theory is maybe she convinced some of Shredder's other foot ninjas to rejoin the Hamato clan, after all, in "Tale of the Yokai" it was revealed that Shredder talked those other Hamato ninjas into joining him. Maybe she did the same.
Or she used her magic to hypnotize them into joining her.

Judging by the look of those ninjas behind her, I think she may have formed her own version of the Foot Clan, one without robots.
I known it's a long shot, but what if they bring in Pimiko as replacement for Karai in the Foot?

She is Shredder's possible daughter in the comics. A kunoichi who was hired by a mutant komodo dragon named "Warlord" Go-Komodo aka The Dragonlord.
Here are my thoughts:
It starts off with the Turtles and Splinter still searching for Karai. Somehow, Shredder exposes the Turtles to the public and turns all of New York against them. The Foot form a militia of people to hunt down the Turtles, Mutanimals, and other allies.
There are people saying that it's supposed to be some sort of "Human vs Mutant" arc sort of thing.
Anyway, that's just my opinion.
I doubt it. After what Splinter did to him in "Earth's Last Stand", he'll be out of action for a while.

I'm pretty sure Karai doesn't want to be found by either the Turtles or the Foot. After being freed from the brain worm, she's probably so full of guilt for all she's done serving the Shredder that she probably wants to be left alone.
He'll recover in time. But until then, I believe that Tiger Claw will take over as leader of the Foot Clan.
Yees!! Go master splinter!! And I hope the Shredder and Karai are some how involved!!
Getting Shredder involved is what doomed Earth in the first place. As for Karai, the Turtles searched everywhere for her with little success.
